Cygwin in Windows and regular terminal in CentOS/RHEL, all combined with screen. I upload all files with scp/rsync, I think I used ftp 15 years ago...
I've been using Putty and Filezilla. I really like Filezilla because it allows me to set global or server specific bookmarks. I like the look of SecureCRT, I'll have to check it out.

I use Transmit for Mac for SFTP - it's great software - and OS X's built in Terminal for all my SSH needs. I remember when I used Windows, I used a program called SmartFTP (also a very good premium FTP/SFTP client).

Ah a few Mac users I see heh. Still Windows 7 for me desktop and Windows 8 for laptop. Can't live with out my button bar shortcuts - handy when you can script and automate anything via one click button activation/process some examples can even automate fresh Centmin Mod installs via the button bar shortcuts
Panic, the makers of Transmit for Mac, have now also released a version of the app for iOS...and it's absolutely amazing. I highly recommend it for any other system administrators with iOS out there. It even allows authentication with your TouchID fingerprint, which is cool. They also have a new SSH app called "Prompt 2" which is the best terminal app I have used.
Prompt 2 is an iOS which I don't think would work for me or others who would need to type a bunch of commands.
Prompt 2 is only for iOS, so I don't think you can really compare it to those two (unless I'm wrong, neither of those are on iOS). I used iSSH for mobile terminal access before I switched to Prompt 2.
yeap, edited my post to say i went to check it out expecting to see a Mac OS version of prompt 2 since I use Transmit FTP client on my laptop.
Yeah, it's not a substitute for a full SSH client on a PC. When you need to sign in to your server in an emergency, though, it can be an absolute lifesaver. Just last week, I was riding on a bus when my server crashed and I just had my phone. I signed in with Prompt, restarted PHP-FPM, crisis averted.
