Are you using server root user via sftp or using pure-ftpd virtual ftp user created when centmin mod creates nginx vhost via centmin.sh menu option 2, 22 or nv command?

what is the full public path you're trying to access ?

though full root user should be able access any path via sftp while pure-ftpd virtual ftp user is locked into /home/nginx/domains/yourdomain.com path

if you try to create your own linux user, they're locked into /home/username so can't access /home/nginx/ by design too.
